You should probably read the MacroFlo Calculation Methods manual. IES does calculate buoyancy driven flows, but depends a lot on which type and how your model is setup. What do you mean by internal buoyancy flows, vertical or horizontal flow? Within the same typical height room or within an atrium ...

I don't really know much about SBEM or EPC, but within your templates manager you can assign a DHW system for each template. What I would do is create the two systems with ONLY the DHW configured and only use it for modelling DHW.

I don't think you need training on IES to figure out what to do with stairs, honestly. You just need to figure out just what you hope to get from the simulation and find a reasonable approximation for it. I suppose you intend to calculate heating / cooling loads? I think that your error message is because the airflow network does not have sufficient information. I would suggest reading the ApacheHVAC manual, Appendix A "Rules for Air Flow Specification".
