When generating a roof with the hipped roof box un-ticked it generates one end of the roof hipped and another un hipped?
Any suggestions to why this is the case?

The generate roof tool is fine for simple scenarios but won't generate what you have in mind for all geometries.
If you want t use it and have a complicated set of rooms then usually drawing a void over the top of all the rooms and then generating the roof based on that single room will yield a better result. Otherwise you should just draw the roof manually as you would any other room. The generate roof tool just creates a room like you would yourself, the space created doesn't have any special "roof" properties.
