Losing Windows after GEM Import

Hi all,
So I'm importing a model from Sketchup into IES and normally this brings across a whole loads of unwanted templates. To counter this, I quickly tweak the model before exporting it as a GEM file. I then create a brand new save and import the GEM file with none of the unwanted templates and a clean fresh model.
Lately Ive found that when I re-import my model into a clean save, Im losing a lot of window and some walls even moving. I have no idea whats going on and wondered if anyone has came across this.
