Settings: Chart preferences

Hi everybody,
I was wondering why VistaPro provides a different results visualization when input data being equal.
I'll try to explain better.
I'd like to display the same variable (i.e. Operative Temperature) for different cases (that is, for different file .aps) using different colors, in order to detect the differences among more cases.
Sometimes I can do it, sometimes not.
Why??
I usually go through: Settings > Chart Preferences > Use custom colours (flagged) > Set Custom Colours, and I choose the colour for each variable and then > Apply.
The problem is that sometimes the software considers the variables as real variables, so changing their colors, other times it considers them as cases, using the same color.
Could anyone help me to fix this bug in the program?
