Multiple Systems Serving One Zone

I would like to model two systems serving one zone: an AHU, and a MAU. The systems are serving a food service space, and the MAU only operates when the food service exhaust requirements exceed the AHU's available outdoor air. I would like to keep these systems separate so that they show up as distinct systems in the detailed reports. This would require coordinating controls between different systems. Is this possible in ApacheHVAC?

Yes, it is possible. Just create the AHU and MAU and connect them to the room component. You would then need to add appropriate controls for each system so it would know when to supply the air. Most likely you need to estimate when the MAU will work, for example, you can use a DCV controller for the MAU linked with the exhaust profile.
