Internal conductance values - cooling

I have a large model, which I am using to find cooling loads with Apache sim.
The rooms have different cooling set point sometime this can be 7 degree difference in cooling set points, so the internal conductance gains can be pretty high, positive figure or low negative figure. In some cases the internal conductance can double the cooling load, or even mean it is next to nothing .

Should these loads be ignored , or just assumed to be correct if the model has been set up correctly.
